When I open the app, I can still see my photos but I can not reach their source files as Masters folder is missing.
Where are you looking for the Masters folder? This folder is not inside the Photos.app package (the app is just containing the program, not the data), but inside the 'Photos Library.photoslibrary'. Look for your Photos Library in the Pictures folder in your user Home folder. Ctrl-click or right click the 'Photos Library.photoslibrary' and select 'Show Package Contents'. You should be seeing the folder 'Masters' with the original image files. This folder may be empty, if you have iCloud Photos enabled. Then the original image files will restored on iCloud, and and could be removed from your Mac, if you have the option 'Optimize Mac Storage' enabled.
